Just after going to press, vmware introduced the Consolidate Backup feature that allows supported back up of the virtual machine images from the ESX server level. As of this writing (May, 2007), it also supports file-level recovery if your guest operating system is Windows. (Other operating systems and filesystem types are expected to be added soon.)

It still doesn't solve the problem of backing up database or other applications on the guest OS, unless you coordinate their shutdown prior to starting your consolidate backup.
