backing up a directory that doesnt exist for one night

Post backing up a directory that doesnt exist for one night 
Hey hello, I'm doing a backup of one of our linux servers. On this
server, it has a mount (smb) to a Win2k box which contains some
documents, etc that also get backed up. Tonight though, the win2k server
is down. Will that cause problems? It won't be able to backup that mount
tonight obviously, but will it be ok the next night when the Win2k
server is back up? Will it just continue doing an incremental backing up
only changed files, or will it download all the files again?
