Stop will allow you to restart the job where it left off but only if the job was already setup for that.

P.S. If you have a job that runs for that long, you should break it up into smaller peices.

What is the difference between aborting a running job and stopping a running job? I have a huge job that is taking days to complete. I don't want to lose what has been backed up but need to run a different job urgently. What is the best method to do that?

Post Abort vs. Stop 
A aborted job will end the backup process there itself, whereas the stopped job will create an index before stopping. This index is used when we resume the job, the backup will run from the point where it was stopped earlier. We can restart or resume a stopped job from the point where we have stop it.Where as restart option will take backup from starting point itself.
