Have a look at the example rsnapshot.conf backup rules, e.g.:
#backup root < at > example.com:/etc/ example.com/ exclude=mtab,exclude=core
You can add custom options on that line, in a 4th column.
Note that the use of exclude options is exclusive here. If you have general exclude rules for say /dev/ and /sys, you'll need to repeat them on a per backup-rule basis.
